The German striker scored his first three goals of the round, before scoring again in the 58th minute to put United ahead for the second time in two games.
United then went into half-time trailing 2-1 at the break, but Lewandowski was able to find the back of the net twice in the opening period.
He headed home from a corner and also found the back of the net from a long range effort after being fouled by Augsburg's midfielder.
The goals came in the 64th and 77th minutes, with both coming in the final minutes of regulation time.
In addition to his goal contributions, Lewandowski also assisted two more goals, including one from a free-kick in the 91st minute.
Despite the deficit, United were unable to recover and ended up winning the game 4-1 thanks to a late winner from Augsburg's goalkeeper.
"Overall, it was another strong performance," said United boss Ole Gunnar Solskjaer.
"We've got some really good players who can score goals and I'm very proud of the way we played tonight."
The victory allowed United to advance through to the last eight of the competition, where they will face Borussia Dortmund on Thursday.
Lewandowski's performances have been key to United's success this season, with the 25-year-old currently sitting third in the league table with seven goals and six assists.
"I think he's a great player," said Solskjaer of Lewandowski. "He's a bit of a surprise right now because he hasn't had much experience yet, but I'm confident he'll be there for us in the future."
